Honestly, just keep shaking the tree. I've always found that if you shake it enough times, the Pokemon hiding will eventually drop down to say hello.

Pokeballs don't grow on trees, but sometimes Pokemon do! Aim a Pokeball at the tree's base to startle the Pokemon inside and get them to come down. It's like knocking on their front door.

Just walk up to the tree and interact with it. If there's a Pokemon up there, this should trigger a battle. Easy peasy.
