You can't 'learn' Fly like in the old games. Now, it's all about your legendary buddy Miraidon evolving. Keep going till your adventure unlocks it. Simple as that.

Fly is old news. With Miraidon, you essentially get an all-in-one travel package, no HM or TM needed. Just advance in the story.

Just keep playing! You don't need to get a specific badge or item. Your Miraidon will get upgrades as you progress through the story, and one of these upgrades lets you glide across the map. So, no traditional HM Fly needed here.
