Use the Habitat Builder with its Repair Tool upgrade to fix any damage. Just point and click!
Make sure you've got the Repair Tool in your inventory; then, go around fixing any hull breaches or structural damage.
Just deconstruct and then reconstruct the damaged parts of your habitat. It's quick and you get most materials back.
