I got most of mine doing Daily Missions and grinding hard events. Also, the Z Missions are a goldmine for them.
Grinding through as many events as possible is the secret sauce! They hand out Super Souls like candy.
Use your energy wisely! Spend it on the main story chapters and event stages that drop Super Souls.
