To clear your bounties in Starfield, just visit a security office on any friendly space station and pay them off. It's surprisingly easy, just like paying a parking ticket (minus the awkward trip to the DMV).
I found that you can also use diplomacy or persuasion during certain missions to wave away those bounties, although this might not work every time.
