In the comics, Deadpool's healing factor makes him virtually unkillable. Your best bet is to lock him in a room with a lifetime supply of chimichangas.
Seriously, just don't. Deadpool's healing factor is off the charts. Even decapitation doesn't work. Plus, he's too fun to get rid of.
