You need to find a Cyclops Upgrade Fabricator, which you can build using the Habitat Builder. Once you have that, you can craft upgrades like shield generators and depth modules!

Head over to the Cyclops' upgrade console, located on the starboard (right) side of the engine room. You can install and manage all your upgrades there.
