Check out the blacksite missions! They usually pop up through story progression. Also, scanning rumors and resistance comms can reveal 'em.

Keep scanning those Intel rumors! Sometimes the resistance will give you a heads up about alien facilities. Plus, completing key story missions helps too.

Just progress through the game and do the story missions. The facilities will eventually reveal themselves.
