You need to be at least 'Good Buddy' status with your Pokemon. Go to your buddy screen, tap on your buddy, and hit 'Battle together!'

To battle with your buddy in Pokemon GO, make sure you've set them as your buddy and reached the 'Good Buddy' level. Then just tap on them from the buddy screen and select 'Battle together!' Easy peasy!
