To beat Muffet in the pacifist route, just buy a Spider Donut or Spider Cider from the Ruins and use it during the battle. She'll recognize it and end the fight instantly!
Forget about fancy tricks, just hold out! Survive her attacks until the letter from the spiders arrives.
