Use a Warframe with high mobility like Wisp or Gauss to dodge Protea's skills. Bring weapons that deal consistent damage and try to burst her down quickly before she can utilize her Temporal Anchor effectively.
I found success using Revenant. His Mesmer Skin can absorb a lot of damage, letting you dish it back out. Meanwhile, a weapon like the Ignis Wraith can help clear out her Specters fast. Worked like a charm for me!
Honestly, just bring a good team. Protea's not that hard if everyone does their job.
