You'll need to have a level 3 settlement and then build the Temple of the Old Ones first. Once that's done, the option for the Emerald Pools will become available. Easy peasy!

You have to upgrade your main settlement to Tier III, then build the Temple of the Old Ones. The Emerald Pools require that foundation. Trust me, I had to learn this the hard way.
