Use Battery Chargers for small batteries and Power Cell Chargers for power cells. You can build these using blueprints found in the game. Easy peasy!
You can also swap out dead batteries with new ones for tools you use often. Keep a stash of charged batteries in your inventory.
To charge items in Subnautica, build a Battery Charger or Power Cell Charger in your base. Just insert your drained batteries or power cells and let them charge up!
