Just bring a bunch of large water bottles with you before you leave your base. Trust me, it's easier than fiddling with machines in the depths.
Install a Modification Station on your Cyclops and use it to craft a ThermoBlade. Cook fish on-the-fly and get some H2O immediately from the fish you catch!
Honestly, the best way is to just stockpile Disinfected Water in your lockers before heading out. I learned this the hard way while almost dehydrating near the Lost River!
You can't directly create a water source on the Cyclops itself, but you can install a Fabricator and bring lots of Bladderfish to make filtered water.
