You have to enable SteamVR in the game properties. Right-click Subnautica in your Steam Library, go to 'Properties', and check the box for 'Use Desktop Game Theatre while SteamVR is active'.

Honestly, Subnautica isn't optimized for VR. Just play the pancake version for a smoother experience.

I tried it and had to adjust some settings. Make sure to set the resolution to the lowest and disable VSync. Helped a lot with performance!
