To deactivate the gun in Subnautica, you gotta disable the Planetary Defense System (aka the 'Quarantine Enforcement Platform'). First, you need to cure yourself of the Kharaa bacteria! Explore and find the Sea Emperor Leviathan's facility to get the enzyme cure. Once cured, head to the gun's control room, and the force field won't keep you out anymore. You can then shut down the gun and save yourself the hassle of getting shot down.

I've done this many times! After curing the infection, just go to the control room in the gun facility. It lets you turn off the gun once you're infection-free. It's quite an adventure!
