Just get yourself a Prawn Suit with a Drill Arm, aim for the head, and drill away! It's not the daintiest method, but hey, it works!

From personal experience, a Stasis Rifle and a lot of patience is your best bet. I managed to take down a Reaper Leviathan this way. It ain't easy but totally worth it!
