You can't make waypoints in Subnautica like in some other games, but you can drop beacons to mark important locations. Just craft a beacon at the fabricator, name it whatever you like, and drop it where needed.
Beacons and your PDA should be enough, really. No need for other waypoints.
First-hand tip here: Beacons saved my life more than once! Just make sure you craft enough and place them at critical spots like cave entrances or resource-rich areas.
