Use the custom placement mode in Build Mode! Just delete the floor or walls where you want the hole to be.

First, go into Build Mode, select the empty area where you want the hole, and remove the floor or walls from there.

Honestly, why overthink? Just delete the stuff in Build Mode to make the holes. Done.

I made a swimming pool by removing the floor in Build Mode, and voila, you've got a hole!
