Easy peasy! Climb into the control room of the Cyclops and hit the controls--you're in charge now! Keep it steady and try not to crash into anything... like Reaper Leviathans.
For more stealthy maneuvers and to avoid fish bumps, use the sonar and decoy tube upgrades. Trust me, I've had my Cyclops nearly swallowed by a Leviathan before!
