If you're looking to completely wipe your save data and start fresh, go to the 3DS main menu, hover over the game icon, hold A, and press the upper left part of the D-Pad. Follow the prompts, and your save data will be gone like a Chaos Emerald in Robotnik's clutches.

Best way to restart? Just do a soft reset by pressing L + R + Start. Easy peasy!
