When running a dedicated server, simply press 'Ctrl+C' in the command prompt. This will safely close the server and save progress.
There's an autosave feature that kicks in every 20 minutes, so just keep playing and Valheim's got your back!
Honestly, if you run a dedicated server, just restart the server every now and then. It autosaves on shutdown.
On a multiplayer server, just sleep in a bed. The game saves automatically each time players sleep.
