To make a ship your home ship in Starfield, just head to a ship services technician. You'll find them at various spaceports. Once you're there, talk to the technician, select 'view and modify ships,' and then choose 'make home ship' for the one you want. Easy peasy!

I did this recently, and all I had to do was land at a port and ask the ship tech to make my shiny new ship my home. They didn't even charge me extra for it!
