To upgrade your items in Splatoon 2 story mode, you need to collect Power Eggs and Sardinium. Spend them at the Ammo Knights Enhancifier located in each stage's hub. Just a heads up, you'll need both resources to max out your gear, so keep an eye out for hidden Sardinium while you're battling!
I upgraded all my items by replaying levels and finding hidden Sardinium. It's a bit of a grind, but totally worth it for the extra firepower!
