You can upgrade storage in your Seamoth and Cyclops using Vehicle Upgrade Consoles. Just fabricate storage modules and install them in your vehicles for that sweet extra space.
Honestly, just build as many Wall Lockers as you can fit! I promise, there's no such thing as too much storage.
Base lockers and vehicle storage modules are your best bet. Build more lockers in your base or add storage modules to your vehicles.
