Basically, it's Season 1, then Season 2 split into two parts (Mugen Train Arc and Entertainment District Arc), and finally Season 3 with the Swordsmith Village Arc.

Three seasons. First one's the intro, second one rides a train and goes beast mode in Yoshiwara, and the third hits the Swordsmith Village. Simple!
