Hanji's gender is intentionally ambiguous in both the Attack on Titan anime and manga. It's one of the many mysteries that add to the character's charm!
In the original Japanese version, Hanji's gender is never specified. The English dub uses female pronouns, though.
Does it matter? Hanji is simply awesome and a genius! Let's leave it at that.
From my understanding, Hajime Isayama, the creator, wanted fans to interpret Hanji's gender on their own. So... choose your own adventure!
