Ganon from Ocarina of Time is definitely up there. His final form can be a real pain, especially if you run out of magic and arrows.

Without a doubt, Thunderblight Ganon from Breath of the Wild. That guy is fast, hits hard, and loves to teleport around like a caffeinated ninja!
