From personal experience, Brotherhood has more action and a tighter storyline. The 2003 version is great too, just different in its approach.

The main difference between Fullmetal Alchemist (2003) and Fullmetal Alchemist: Brotherhood (2009) is that Brotherhood follows the manga more closely. The 2003 version diverges into its own story after a certain point.
