You can find Knuckles in Emerald Hill Zone. You'll need to unlock the zone first by reaching Level 35 and completing a few obbies to get there. Good luck and happy hunting!

From personal experience, reaching Level 35 and completing those obbies was totally worth it just to get Knuckles in Emerald Hill Zone. It's a fun quest!
