The Character Towers are in the Towers of Time mode. Easy peasy!

While playing last night, I found them in the Towers of Time mode. You can unlock special gear for characters there!

You'll find Character Towers in the Towers of Time mode. Just head there from the main menu, and look for the special towers dedicated to your favorite fighters!
