I found my first upgrade at the New Atlantis spaceport. Just locate the Ship Services kiosk near the landing pad and talk to the attendant there.

From my experience, the best place to upgrade your ship is at major hubs like New Atlantis or Neon. Just follow the space traffic and you'll get there.

Head over to any major spaceport or hub in Starfield's universe, and you'll find a Ship Services Technician who can help with upgrades. Keep an eye out for the wrench icon on your map!
