I've noticed taller gyms usually have more Pokemon defending them. It makes them look more intimidating!

Gyms look taller when they have more defending Pokemon. It's just a visual indicator of how many defenders are in the gym.

Gyms are taller because each defending Pokemon adds a level, making the gym visually taller. So, a full gym with six defenders will be the tallest.
