You might be facing a city that's designated as a capital settlement. Only faction capitals can be captured by certain factions.
Make sure you're laying siege properly and not just attacking. Some cities need to be besieged for a few turns to weaken their defenses.
It could be that your army isn't strong enough. Make sure to have a diverse and powerful force to tackle city defenses.
