Make sure you've got a working Repair Tool with enough battery and that you're aiming at the damaged spots on the outside of the Cyclops.

The Cyclops can only be repaired from the outside, so make sure you're using the Repair Tool on its hull! Many players forget to leave the comfort of their vessel!

Maybe try turning it off and on again? Sometimes a restart or reloading the game can fix glitches!
