Earth blew up in Dragon Ball GT because of Baby Vegeta's plan. When Baby was defeated, the Black Star Dragon Balls had been used to restore the planet, but since they weren't returned to the lookout in time, Earth exploded. Oops!

The Earth in Dragon Ball GT blew up due to the misuse of the Black Star Dragon Balls. If they aren't returned to their original place, Earth gets destroyed a year after using them.
Because the writers thought it would be fun to blow up Earth again. That's it. That's the reason.
In GT, Baby Vegeta compelled Goku to use the Black Star Dragon Balls to restore Earth. But the balls needed to be back in the lookout within a year. They failed, so Earth went boom!
