Michelle has a penchant for cars and as one of CJ's girlfriends in the game, she takes your car as part of her unique character feature. Think of it as a relationship quirk. She's a mechanic by profession, so it's her way of showing love, by taking your ride for a little 'tune-up'.

Honestly, it just comes down to the game mechanics. GTA San Andreas likes to throw these unique interactions in to keep players on their toes. Michelle taking your car is just one of those things that make the game unpredictable and fun.
