Dr. Stone refers to the character Senku, who uses his knowledge of science (like a doctor uses medical knowledge) to bring humanity back from a 'stone' age.

It's called Dr. Stone because Senku, the main character, is a scientific genius who essentially 'heals' the world from its stone age-like state after everyone gets petrified.
