I watched both seasons and imo, the switch wasn't a big deal. J.C. Staff did just fine!
Honestly, it's likely just down to business decisions and scheduling conflicts. Anime studios juggle multiple projects all the time.
Studio Madhouse only handled the first season of One Punch Man. J.C. Staff took over for season two probably due to scheduling conflicts or other internal studio decisions.
