They named it after Zelda because Miyamoto wanted a name that suggested timelessness and beauty. Plus, he was inspired by Zelda Fitzgerald, the wife of F. Scott Fitzgerald.

The game is named after Princess Zelda because she's central to the storyline, even if you spend more time playing as Link. Shigeru Miyamoto, the creator, thought her name sounded mysterious and exotic!
They named it after Zelda. End of story.
