Just hit Shift+Tab while in CS:GO to bring up the Steam Overlay. There, go to 'Settings' > 'In-Game' and uncheck the 'Enable the Steam Overlay while in-game' option. Boom, no more popups in the middle of your clutch!

Honestly, just turn off all the notifications. You don't need Steam to tell you every time someone comes online or sends a message. CS:GO requires focus, and you can't have that with constant pop-ups.
