So, I had a bit of trouble figuring this out at first too, but it's actually pretty straightforward. Once you're in the game, hit the Y button to get to the Y-Comm. Then press the + button, and you'll connect to the internet. It took a bit to connect the first time, but after that, it was smooth sailing. Trading with my friend in Japan was a breeze!
