From my experience, legendary Pokémon in Scarlet do come back, but it might take a bit. I had to wait a couple of days of in-game time for mine to respawn. Just keep checking the spot every so often.

To respawn Legendary Pokémon in Pokémon Scarlet, you just need to wait. If you accidentally defeat them, don't panic! They'll eventually respawn in the same location where you found them initially. Just give it some time, do other things in the game, and check back later. Patience is key here.
