Just hit Y, pick your Pokeball, and chuck it with A. Lower the HP for better odds. EZ!

Honestly, it's all about timing. Wait for the right moment when the Pokemon's guard is down, and then strike with the A button. The more you practice, the better you'll get at it. Caught my first Pikachu that way!
