The 2005 movie 'Fullmetal Alchemist: Conqueror of Shamballa' follows the storyline of the original 2003 series, so it's canon to that version. 'Fullmetal Alchemist: The Sacred Star of Milos' (2011) isn't considered canon to either series, as it tells a side story that doesn't affect the main plot.
