Oh yeah, you totally can wipe the Brotherhood of Steel off the map in Fallout 4. You'll have to progress through the main storyline and align yourself with one of the other major factions—either the Minutemen, the Railroad, or the Institute. Each of these factions will eventually offer you a quest that leads to the Brotherhood's destruction. Choose wisely, though; your decision will definitely shape the Commonwealth!

Unless you're really into power armor and vertibirds, then yes, you can and should demolish the Brotherhood. Did it with the Minutemen and watching Liberty Prime go down was a highlight of my playthrough!

Short answer: Yes. Long answer: Absolutely yes, and it's pretty epic. Just pick a side that's not the Brotherhood.
