Yeah, you can totally wipe them out. Did that on my second playthrough just to see what would happen. Spoiler: not much, but it felt kinda satisfying?

Absolutely, yes! The Pillars of the Community are not immortal. If you find their methods dubious or just don't like their vibes, you can indeed decide to remove them from the Commonwealth. Just be prepared for the consequences, as with anything in Fallout 4, actions have reactions.
