Yes, you absolutely can keep the companion perks in Fallout 4! Once you've earned a companion's perk by reaching the maximum relationship level with them, it's yours forever. Even if you never travel with that companion again, the perk stays with you. It's like they're saying 'thanks for the memories' with a permanent power-up.
