Once you start working against their goals or throw your lot in with another faction, the Railroad won't be leaving cookies out for you anymore. Absolutely! In Fallout 4, you're the master of your own destiny. If the Railroad's secretive ways and their undying love for synths don't jive with your wasteland ethos, you can part ways.
