Nope, you can't craft different Nuka Nukes in Fallout 4. What you see is what you get with the weapons and ammo available. However, modding could open up some possibilities if you're playing on PC and don't mind exploring that avenue.

You're stuck with the standard nuka nuke offerings in Fallout 4, sadly. No mix and match nuke blueprinting here.
Actually, Fallout 4 doesn't let you make different nuka nukes. It sticks pretty close to the script when it comes to weapon customization, especially for that kind of unique ammo. Wish we could, though, it'd add a whole new layer of fun to wasteland demolition!
